So the question is when a silk cloth is rubbed over a glass rod the rod acquires a +ve charge because the silk cloth strips away the electrons from the surface of the rod. Now as we know after sometime the rod loses its charge which means it has gained electrons back. Where does the rod acquire these electrons?

When you are rubbing the glass rod with the silk cloth, electrons are stripped away from the atoms in the glass and transferred to the silk cloth. This leaves the glass rod with more positive than negative charge, so you get a net positive charge.
