twinkling of stars is caused by the passing of light through different layers of a turbulent atmosphere. Most scintillation effects are caused by anomalous atmospheric refraction caused by small-scale fluctuations in air density usually related to temperature gradients.

because they are far away from earth and we see them like a point source of light but when refraction happen it enter from rarere medium to denser medium and in earth there is presence of air their is moment therefore some time it fall on our eye and sometimes not....
