See as the stone has been thrown upward unitil it reaches its maximum height it has a a velocity in the upward direction let it be "u" but when it reaches the maximum height its velocity will become zero and after that it will have velocity in the downward direction.
Note the acceleration is always in the downward direction that is why the velocity of the object is becoming zero!
