alleles are alternate form of the same gene they are present at the different marker loci and their frequency are simple indicators of the population structure and its building history as they show linkage and recombination for example genome of humans are 99℅ same and we all differ by just 1 ℅ of genes. Most of are alleles are same as they show linkage. In case mutation occur or during crossing over if any change occur it leads to formation of different organism something the whole new species.
