The two nation - meaning, the muslim nation of Pakistan, and the Hindu nation of India.
India prior to British colonialization was not entirely a country. It is much like Europe, fragmented by different races, languages, govrernments and beliefs. The concept of indian nationhood was not formed until after the British consolidated their rule in India. Great native empires that existed in india both ancient and medieval have not entirely consolidated their rule in the indian sub-continent like the British did. The empires of Asoka and Babur have left southern parts of indian sub-continent under local chieftains who continue to enjoy their independence.
From the historical experience of the people as mentioned above, India was never a nation, or two nation until the British rule. Therefore, dividing India into muslim and hindu was not based on any historical precedent nor the desire of any Indian nationalist vying for nationhood. The two nations is a creation of British imperialism based on concept "divide and rule."

The two-nation theory is the idea that the primary identity of the Muslims and Hindus of the Indian subcontinent is their religion rather than their language or ethnicity, and hence Indian Muslims and Indian Hindus are two distinct nationalities regardless of ethnic, cultural or other commonalities. It is also one of the theories which formed the basis of the creation of the state of Pakistan. It states that Muslims and Hindus are two separate nations by every definition; therefore, Muslims should be able to have their own separate homeland in the Muslim majority areas of India, in which Islam can be practiced as the dominant religion. The two-nation theory was a founding principle of the Pakistan Movement (i.e. the ideology of Pakistan as a Muslim nation-state in South Asia), and the partition of India in 1947.
