The previous sentence (the first of the story) is needed to understand this:

"My aunt will be down presently, Mr. Nuttel," said a very self-possessed young lady of fifteen; "in the meantime you must try and put up with me."

'Put up with' means the niece is not the best person to be there. She implies he would rather see her aunt. As se16teddy says, he wants to say that she (the niece) is a good person to be there. But of course he doesn't want to say anything bad about seeing the aunt, either.
