the reason is that some compounds undergo photo-chemical reaction(chemical reaction brought about by light) in the presence of light. in order to prevent this they are kept in dark away from light.

For protecting them, they are stored in the bottles. When the chemicals and medicines are breakdown they are exposed to light. Coloured bottles are acting as a filter which helpful in preventing the medicines to come in contact with the light. Thus, the Iodine and silver chloride are stored in dark coloured bottle that the path of light is interrupted and the decomposition of the chemicals is prevented.
