"made my heart ache", this just describes the intensity of the smell, how effective it was to the speaker that he feels eagerness, the urgency to share his passion with the reader.
2- "Only now and again a sadness fell upon me, and I started up from my
dream and felt a sweet trace of a strange fragrance in the south wind. "
Real Meaning:
The man in the poem smells the scent of the flower. This is referring to the word fragrance. He smells this scent in the wind and therefore feels sadness. The fact that he uses the words, "I started up from my dream" is again metaphorical, in reality there is not a dream, by this he means something that he desires.
3- On the day when the lotus bloomed, alas, my mind was straying,
and I knew it not. My basket was empty and the flower remained unheeded.
Real Meaning:
The man in the poem didn't appreciate the real beauty of a lotus flower when it bloomed, that is what is meant by "my basket was empty", there is no such real basket.
The speaker tells that he was distracted and didn't realize the lotus and its fragrance and that is why he remained negligent for he realized his mistake later on in the poem for he starts to appreciate the Lotus.
