Well, there are various reasons for declining of the rice and wheat cropping system
These are the intensive crops so use most of the nutrient in the soil thus result in the reduced nutrient  result in more declining yield.
Also the regular cultivation of these crops causes the degradation of the soil quality result in the low yield as the cropping become difficult .
Moreover, the  more and more strain of microorganism causing the diseases are produced as they become more resistant.
The low use of the quality seeds or the lack of disease resistance varieties can be the cause of this.

Rice and wheat cropping system is the world's largest agricultural production system. But there is significant decline in the rice and wheat cropping system because of the following reasons:
Excessive use of pesticides and fertilizers has effected the quality of under ground water so much that this leads to the emergence of several severe diseases and decrease the grain quality which ultimately effect the human health.
Excessive weed pressure is also one of the major issue in the way of sustainable agriculture. Weeds compete with the main plant's light, water and nutrients and in turn decrease the overall land productivity of the system.
New breeds of insects and pests have appeared from the last few decades. Breeders must develop some more tolerant crop cultivators so that new insects and pests do not effect the yield.
Soil health is also suffering from micro-nutrients deficiencies which is also effecting the cropping system. Farmers have to put chemical fertilizers to increase the crop field.
