It can be because the water rises up the paper strip due to capillary action and as it moves up, it carries different coloured dyes up with it which it leaves behind as it moves up, thus separating them.

As water rises on the filter paper, it takes the more soluble colours with it on the top and the less soluble colours are carried up later.
