The main difference between the two is that first one contain male and female reproductive organs in separate flowers whereas second one contain both male and female reproductive organs in the same flower.

1.Unisexual flower=A flower having either only stamen or only pistil , in it , is a unisexual flower. A unisexual flower may be a male flower(with stamens) or a female flower(with pistils).
2.Bisexual flower = A flower , having both stamen and pistil , in it , is a bisexual flower.
