Only empty space. Imagine a football stadium. Nucleus is like a orange on the middle of the stadium and electrons are like flies orbiting around the orange on the seats.

Between the orange on the middle of the stadium and the flies on the seats there's nothing but empty space.

But if you watch the orange, you can see that the nucleus isn't a sphere. Is more like a cluster of grapes. Each grape is a proton or neutron.

But if you watch a proton (or neutron) you could see that isn't a ball, really is 3 little balls joint together. A proton (or a neutron) is really a group of 3 quarks orbiting between them.

Actually, the empty space isn't so empty. If you watch a region between the orange and the flies, you can predict at any time his Energy (0 energy on any time). That's forbidden due the Heisenberg Principle. Then lot of particles are creating and destroying from the empty space.
