Molecular phylogeny is how the molecular structures are used for gaining data or information about the evolutionary relationship of an organism.
One of the most common approaches, in this case, is how homologous genetic sequences are compared by using a sequence alignment process.
It helps to identify a similarity which will cover T-Coffee and Clustal W. Mitochondrial DNA data is used by molecular phylogeny for building a “relationship tree” which shows the entire evolution of different organisms.

The branch of phylogeny that uses hereditary molecular differences in DNA sequences and genetics to determine the evolutionary relationship of an organism is known as Molecular phylogeny. It helps in determining the processes due to which a species achieves diversity.
It uses data from conserved sequences like mitochondrial DNA which accumulate mutations over time and assume a constant rate of mutation, to build a "relationship tree" that shows the probable evolution of various organisms.
(i) Molecular phylogeny is used in DNA bar-coding uses molecular phylogeny to identify the species of an organism using small sections of its mitochondrial or chloroplast DNA.
(ii) Another application involves determining a child's paternity, known as DNA fingerprinting.
