Vertebrates are animals with backbone and spinal cord whereas photochordates are the informal name given to invertebrates that have notochord, dorsal nerve chord and pharyngeal slits.
Backbone is a part of the internal skeleton formed in the vertebrates whereas photochordates do not have a backbone.

Differences between protochordata and vertebrata are provided below :
1. Protochordates falls under the group named Acraniata while vertebrates falls to the group named Craniata.
2. In the protochordates, the notochord at later stages can't be replaced by vertebral column. While in vertebrates, vertebral column replaces the notochord.
3. Notochord exists in the whole life span of prochordates whereas in vertebrates, the notochord is present until the stage of embryo which later on gets replaced.
