Cristae are folds in the continuous inner membrane of the cell organelle mitochondrion, while cisternae are flat membrane bound compartments of two other organelles —the endoplasmic reticulum and the Golgi apparatus.

Cristae are the foldings of the inner mitochondrial membrane while the Cisternae are the flattened structures that make the Golgi apparatus.
