water fills the space that is NOT the air column. It gives you a way to control the exact length of the air column.. so you can listen (or measure) for maximum amplification.. which means you've found a resonance point at one of the key points for measuring your sound wavelength.
I tend to think of the top of the water column (meniscus) as the only point that cannot be a maximum amplitude. By tinkering with the height of the water column, you can find where it is the minimum (that's when you get the most resonance). This ain't 100% true, but it gets the point across without the math.
