Answer:

As soon as Muhammad the Prophet migrate to Medina (originally named Yathrib but later changed to Medina — abbreviation of Madinatunnabi or The City of Prophet), he appointed as the leader in that plural society which comprise 60% of non-muslim (pagan, arab-jews, arab-christian) and with only 40% of muslim.

The first act he had done was connecting the muslim bond-brotherhood between the people of Makkah (who has been migrated or muhajirun) and the people of Medina (the helper or anshar). Secondly, he establishing the Pact of Medina as a basic regulation for all citizen either muslim or non-muslim so that they can defend the city together if any threats appears from the outside. Arguably, Pact of Medina is one of the oldest human rights treaty ever written. Thirdly, he build the center of the government, which is located in Masjid (mosque).

Among the rank of muslim particularly in Medina there are sort of jealousy, because instead of choosing their local-clan leader, all the citizen choose Muhammad. This so-called Hypocrites or Munafiqun were one of the challenges within the rank of Islam itself. This hypocrites sometimes aided by some Jews (not all jews) who somehow disrespect Muhammad’s leadership. These two kind of people were the biggest difficulties Muhammad had to faced within his time in Medina!

Another challenges perhaps as mentioned in the previous passage regarding the Pact of Medina that there are threats from outside, i.e. The Makkah people who thirst for finding their own traitor-labeled citizen. Thus begun the war between the Muslim Army who want to defend themselves against the Makkah Army and culminated in the War of Trench when Makkah allies with the Jews and Hypocrites to obliterated Islam from within and by force.
