The main factors were natural calamities and epidemics.
Early mankind had very little protection from natural calamities like floods, earthquakes, droughts etc. They were completely at the mercy of these elements, in the absence of any kind of early warning systems or protective shelters.
The aftermath of such calamities were usually epidemics of large proportions, due to contamination of water sources, decaying dead bodies which released harmful pathogens into the air and lack of food. It killed humans and decimated their population, in very large numbers.
