Protein digestion in stomach takes place in an acidic medium as the enzymes present in stomach, i.e, pepsin needs an acidic medium to become activated and to act on the protein containing food. But when the protein containing food enters the intestine, the medium is immediately turned alkaline as another enzyme by the name of trypsin needs an alkaline medium to digest proteins.
So to answer your question, when the medium of intestine is gradually rendered alkaline, pepsin becomes inactive and trypsin begins its action on proteins.
