Falling down of leaves and fruits occurs due to inertia.

Its a property of a body by virtue of which it tends to be in motion or in rest.

So, according to your question, the tree is at rest before its branches are shaken by which the tree gains motion but still the trees and fruits tends to be in rest cause of the inertia of rest and thus they fall down.

on shaking the tree, the branches comes in motion but leaves stem to retain inertia of rest and fall.
