Assume the two bodies start out neutral. In rubbing them together, you transfer some amount of charge (in the form of electrons) from one to the other, which makes the second body negatively charged.

When two bodies are rubbed against each other, one loses electrons and becomes positively charged where as the other gains electrons and becomes negatively charged.
