Because the molecules of the desk get disturbed and starts vibrating carrying away the sound.

The reason is that sound waves travel only through some medium, so their properties also depends on the media in which they are traveling.
In a denser medium, sound waves travel faster since molecules of the medium are very close,
Which makes their intensity (not amplitude) more.

In a rarer medium, sound waves travel slower since molecules of the medium are more distant to each other, Which makes their intensity (not amplitude) less.

That's why we hear two different versions of that sound one coming from desk and other from air.
