The water at the bottom of the watch glass comes from condensed water that is removed from the air around the watch glass. The watch glass has an extremely smooth surface that is able to attract water molecules in the form of humidity or moisture on to its surface. Moreover, the reason that they are seen as droplets and not liquid is because f the cohesivity of water compared to the surface of the watch glass.

As a result, we notice water droplets collected at the bottom of a watch glass when simply left alone.
