Answer:

The correct sentence is: It had rained all night. Both the sentence need the word “the” before “whole day.”

The basic criteria  between the sentence “It rained the whole day yesterday” and “It was raining the whole day yesterday” is that both sound natural.

“It rained the whole day yesterday” is a simple sentence.

It might be an answer  to a question like “What was the weather like yesterday?”

“It was raining the whole day before yesterday” emphasise the duration of the rain.
