The brain is controlled by a delicate balance of enzymes that make up hormones, conductive neurons, and a whole bunch of other stuff. It is self contained for the most part. It doesn't really "control" your body, it just tells it what to do. Say you break your spine. You want to walk and your brain tells your legs to get up and walk. Of course your legs won't be able to because the neurological connection to them is broken. The brain did it's job though. You can think of it as a command center. No one controls a command center. All the resources a command center needs is located on-site. The person in charge, the department supervisors, their workers, and all the equipment they use. If Agent 007 doesn't carry out his orders all the command center can do is try to instruct the rest of the team (organs, hormone levels, etc) how to compensate and hope it works.
