There is however, a lot of symbolism in this book so there are a few interpretations...

"The lord of the flies" is referring to Beezlebub or also known as the devil. In this light the lord of the flies can be interpreted as the devil or as the chaos that ensues in the book.

But in a more literal interpretation... The pig that Jack's crew killed as a sacrifice to the beastie... it's head was placed on a stick and Simon saw it in the woods, is also considered the lord of the flies due to the symbolism of it's *fly infested* nature. But this pigs head was sort of worshiped as if it was a mascot for their chaos, so I would say the pig's head if I had to answer the question!
