PEI or Streptomycin Sulfate precipitation can effectively remove nucleic acid from your protein samples, especially PEI. If your protein binds tenaciously to DNA, you can try to precipitate protein-DNA complex at low ion concentration, then "elute" your protein off from the protein-DNA pellet at higher ionic strength.
