Answer - We should not use a pen to mark the baseline on a Chromatography paper as pen ink contain different colours as well, when the water will reach the baseline, the ink will dissolve and will be seperated and even could mix with the dyes, and then we won't get the exact result, we will get the colours mixed in the ink + the colours in the substance we wanted to seperate from.
