The animals that dig holes or live under the ground dig deep holes because:
(i) to protect themselves from the heat, the more deeper they dig the more protected they are from the scorching heat especially in the case of animals living in dessert.
(ii) to hide themselves properly from their predators, if the holes aren't dug deep then it may prove to be dangerous for them as their enemies or predators can catch them easily.
(iii) to store food, as in case of squirrels, the deep the hole would be the more food they can store.
