Municipal Sewage mainly includes household waste. So it is easy to dispose off. On the other hand, industrial effluents are toxic substances like chemicals, so they harm the environment much more and hence, are difficult to manage.

A good example would be paper industries, which discharge mercury. Mercury is a highly toxic substance, and is extremely difficult to dispose. People in Minamata Island, Japan have suffered due to this. Mercury from the paper industries was discharged into the sea, so it entered fishes, which were consumed by the people. So there started too many unexpected deaths. This is also the reason why mercury thermometer use is decreasing.
