Pepsin enzyme can only work in an acidic medium. This acidic medium is provided by the diluted hydrochloric acid which is released along with pepsin by the gastric glands. When the food becomes acidic, pepsin acts on them to break down the proteins.
Similarly, trypsin can only work in an alkaline medium ( the food coming from stomach is acidic when it enters the small intestine ). Bile juice helps in turning the food alkaline so that trypsin enzyme is able to breakdown the proteins into amino acids.
