The Portuguese did not decide to leave India. Inspite of many peaceful negotiations by India for withdrawing their forces from Goa, they weren't willing to budge.

In retaliation, the Indian Army attacked their colonial territories an annexed it as a part of the Indian union. They were heavily outnumbered when the Indian Army attacked and fighting back was not a feasible option for them, hence they surrendered.
