Sometimes this is due to the pH of the mobile phase. Are you using a buffer for your mobile phase? I would check the chemical equilibrium of your target compound in the pH that you are using, then you can observe if the pH that you are using can generate two species of your target compound (because of this you might observe two chromatographic peaks, one maybe is the major specie and the other minor specie).
