Why do you set up PCR on ice?

The machine gets hot, it produces heat. Heat denatures the enzymes.

Putting it on ice will keep it cold preventing denaturation of the proteins/enzymes being studied.

This is depending in what type of polymerase you are using in the mastermix. If the polymerase is thermostable then you don’t need to put in ice, but if it is thermolabile (this is your case) then you need to do in ice to save the enzyme from degradation or from working in low temperature (room temp.) which will lead to unspecific amplification.
