Explanation:

In order to even compete with Vegeta, Goku had spent his life learning martial arts. He had:

Learned to have great control over his ki

Gotten his power unlocked by the Holy Spirit Water

Trained with Kami for a year, gaining better control over his ki than probably any Saiyan to have ever existed

Went to the afterlife and got the privilege of training with one of the Kaio, who taught him even more and pushed his body to the limit. It was also 10x gravity, allowing him to get used to his home planet's gravity.

Without the first few factors, even if Goku had been raised in 10x Earth's gravity, he probably wouldn't be anything to sneeze at. Weaker than Raditz and all.

Meanwhile, Vegeta was more powerful than most of the beings in the universe, and never had anyone to train with who could actually challenge him.

This pattern persisted beyond the Saiyan saga. Armed with his better knowledge of ki in general, Goku mastered the Super Saiyan transformation to such an extent that he could achieve higher transformations - except he also was coincidentally dead and training with King Kai again, who was an expert on ki control (having developed the Kaioken).

Goku's live body couldn't have handled the strain of SSJ3 without some initial mastery, which he managed to get while dead. He learned how to control it enough to be able to start the transformation while alive, but even then he couldn't achieve it's full power (recall the Kid But fight).

Meanwhile, Vegeta had no mentor. No power unlocking, no special techniques being taught to him, all he had we're his gravity chamber and a slight power boost by Babidi which debatably wasn't even permanent.

Yet just as soon as Vegeta gets a mentor in Whis, he's able to catch up to Goku in less than six months in terms of raw power. Furthermore, he's getting more clever with his ki thanks to Whis, his first mentor. If you read the Super manga, Vegeta clearly outperforms Goku in many ways, but Goku manages to catch up. Because of his lifetime of learning how to control ki and whatnot, Goku manages to fully handle Full Power SSJ Blue before Vegeta does, if I recall correctly.

Vegeta was almost fifty years old before he got a mentor who could teach him advanced ki control. Whis still had much to teach Goku too, but Goku has had a lifetime of this stuff. It's ingrained in him. Vegeta's never had this luxury until now.

Of course main characters are always the strongest.
