An atom is neutral inspite of charges present in it because an atom contain equal number of positive charges that is proton and equal number of negative charges that is electron for example in calcium there are 20 electrons and 20 protons which cancel out their charges and hence an atom of calcium become neutral. Similarly in chlorine there are 17 electrons and 17 Proton which cancel out that charges and hence an atom of chlorine become neutral.

Because the Magnitude of the electrons is equal to the magnitude of protons so these two cancels eachother effective charges so thats why the overall charge is neutralled
