At the separation of the surface of earth gravity wants to pull the test mass closer and closer......So the work done by gravity is negative. The gravitational potential energy is negative because us trying to do the opposite of the gravity wants need positive.

The potential energy gained by an object being lifted is equal to the work done on the object by an applied force , which exactly cancel gravity. The applied does positive work. When the object is being lifted, the gravitational force does negative work.
