Reason is compared with clear stream becuase as a clear stream flows we can see inside the water, similarly, with reason we can see the true nature of the situation and it shows us a glimpse of reality. In this poem "WHERE THE MIND IS WITHOUT FEAR", they mean this in a similar way. The poet thinks that we should not blindly accept dictates of people, without asking them for a reason. There should be a spirit of inquiry within us. Threre should be curiosity. We shouldnt blindy just follow what everyone else is doing with out knowing the logic behind it. They say that "the clear stream of reason has not lost its way", this means that our way of asking questions, meaning for reasons should never "lose its way", in transparent words, it should not never go. Hence, reason is compared with clear stream.
