Why is the electric potential of an electron in a capacitor measured from the negative plate and not the positive plate here?

As electric field is equal to the negative of gradient of electric potential so the electric potential of an electron is measured from the negative plate of a capacitor as the electric field in a capacitor is from the positive to the negative plate.
