Ground water is never pure and it always has bacteria, but the minerals it contains we think make it taste better (because that is what we’ve always drunk) and the bacteria it contains are few and harmless. It may interest you that dirty, awful, water, contaminated with natural things, becomes clean groundwater because bacteria in the soil remove the contamination as the water percolates through the soil. Bacteria actually help. Consider how bad it would be if every bit of garbage and animal waste (not to mention people) never decomposed because there were no bacteria to do it.
