A historic accident. Brussels was the headquarters of the original Benelux customs union at the end of WWII (mainly because it was the largest city that wasn’t completely wrecked), which then merged into the European Coal & Steel Community (with West Germany, Italy & France) which in turn evolved into the EEC. At the start it was simply a conveniently located for the Benelux group, and then neutral for the ECSC (being neither in Germany or France). As is often the way, once the bureaucracy is in place, it gathers its own momentum and other European institutions (like EURATOM, and NATO) ended up there because that was where the translators and civil servants etc. already were.
