There are lots of pieces of evidence for different sizes of particles.
If you examine pollen grains in water under a microscope, you will see that they are always jiggling around a bit. This is called Brownian motion, and was explained by Einstein in terms of the grains being hit by individual water molecules.
Chemicals combine in set ratios. This is part of the evidence for the existence of atoms.
The Millikan oil drop experiment (a standard in physics courses) shows that electrical charge comes in set little units, which is part of the evidence for electrons.
