Cost center is one/more units in business organization that adds overall cost of organization and also adds  profits of organization though these profits are hard to calculate and quantify.  Many companies have separate research and development center that incurs lots of costs in its endeavor to come with new products for the company though it's difficult to say how much profit it generates.  

Cost unit on other hand is the unit of finance/administration departments of a company.  This is the unit which is involved in tracking costs incurred in different departments of the company.
