Depending on the speed you're traveling and the nature of the crash - different helmets will protect your head in different ways. Stiffer helmets can actually cause more damage in low velocity impacts than softer helmets. Softer helmets, however, are not effective at all in protecting your head in high speed crashes or collisions. This is the crux of the debate, and motorcyclists are left to make their best decision (i.e. guess) as to what type of crash they'd best like to protect themselves against. 

Some motorcyclist look at other safety factors and believe it's actually safer not to wear helmets at all. They site reasons like visibility and the extra weight on your head as increasing the risk of neck injuries.

One of the biggest reasons people claim to not wear helmets, is the physiological nature of the brain. As mentioned, it is a very soft tissue that sort of "floats" inside the fluids inside of your head. When you hit your head hard enough, your brain actually shifts, and a there is a second collision - that is, the collision of your brain hitting the inside of your skull.

This causes swelling, and if knocked unconscious with a helmet on your head, the swelling will have no where to go and can become fatal. The argument here is that if one was not wearing a helmet and suffered an impact to the brain, the head would be able to swell naturally and sustain an injury that would have been fatal, had a helmet been worn.
