Even if it is thrown from top of the tower the displacement is height of the tower. So use s=ut+1/2at^2.

S = (v^2 - u^2) / (2a)
H = ((3u)^2 - u^2) / (2g)
= (9u^2 - u^2) /(2g)
= 8u^2 / (2g)
