My guess is that it was a combination of a school that valued more than raw academic talent, a young boy who was incredibly bright but who did not see the need to work particularly hard, and a certain amount of self-deprecation from an older Professor Hawking. He was looking back 50 years after the fact, and I suspect he remembers only the bad marks and is ignoring some exceptional ones.
