if atom is SMALLEST PARTICLE AND CAN'T BE SEEN WITH MICROSCOPE THAN HOW THEY ARE able to make figure of it...

No one knew the structure of an atom. They just guessed that the figure of an atom might be just like the one you have posted, by using the theories and experiments suggested by many prominent scientists (Rutherford, James Chadwick, JJ Thompson, etc.).
