When water is poured into the bowl, the rays of light coming from the coin travel from water (denser medium) to air (rarer medium). Hence, they bend away from the normal refraction. Therefore the coin appears to be raised and becomes visible when observed from one side of the bowl.  Hence, when a coin is placed in a bowl of water and seen from above, it appears raised from its position.

When the light comes out from the beaker, refraction occurs. As the light travels from denser (glass) to rarer (water) medium it will bend away from the normal. As a result, the apparent position of the coin will shift upwards and the coin appears to be raised.  Due to the refraction of light, the coin appears at B at a lower depth.
