A ministry is an office of parliament. A member of the government's cabinet is usually appointed in charge of a ministry. A department or agency is a federal organization (i.e. CBSA, Health Canada, etc), that is a part of the public service controlled by the Treasury Board.

Department may be used to indicate the ministerial level of organization (i.e. Public Safety). However, I typically find it's commonly used to indicate operational arms of the public service (departments), rather than the political side (ministries).
