It is basically due to atmospheric refraction.
The starlight gets refracted continuously in the atmosphere before it reaches the earth. Do this the light from star appears brighter for sometime and fainter for the other. Also because of the different refractive indexes of the stars they apparent position is somewhat higher than their original one. This causes a effect called twinkling effect. And we perceive this.

as we know that starts are self luminous object and also situated very far from us . at night when the light of stars fall on earth the it strikes with the atmosphere and the strait path of light changes it's path therefore whenever we see the sky at night we observe that stars are Twinkling
